It is board dependent like Oper said, more specifically, chipset dependant, as some chipsets support Speedfans PWM and some don't. You wouldn't want two different fan controlling PWM/software's varying your fans anyways. Just test it....turn it off in BIOS and go run SF and monitor your rpms (or if rpm's are not reporting then use your ear). Most often, your BIOS controls the fans relative to factory set temperature parameters (ie. Asus's Q-Fan). Speedfan can work the same way, but you get to set the parameters.
