Software conflicts in Server 2003 64-bit version??

Mmk so I just recieved a dual xeon 5130 server, and I heard that the 64bit version of Server2003 has some issues with software not working on it. Should I stick to the 64bit version or go down to the 32bit?

I did a search but I'm still a n00b so I prolly failed miserably....

EDIT: it'll be running timeclock, accounting, and EDI software, among others.

EDIT 2: should this have been posted in Operating Systems?
