Slow Startup and Shutdown

Hey I finally transferred everything over to my new case and got it up and running. However, when I start windows now, it stays at "Windows is starting up" for a noticeably much longer period of time. Also, When I shutdown, it takes at least 3 minutes with no programs running. It's really strange and I'm guessing it is hardware related because I scanned my Pc for viruses and removed all spyware and still the same thing. The only hardware change I made was I removed the floppy drive because I don't really need it. Help? Thanks in advance.

less than half..it's a 100 Gig. This never happened before though. It only started after I transferred all my hardware into the new case.

well, the more junk you have in your hard drive (primary), the slower it will boot up and shut down.
