Different systems have different cooling situations and that can make blowing better than sucking or vice versa. But, for most situations sucking air through the Alpha works better. Even Alpha recommends it that way.
To be absolutely sure, you just have to test it in your specific system. I have seen it work both ways.
I noticed that with the Alpha, in hot days, having the fans extract heat from the mobo and cpu is ideal while on cooler days, have the fans blow air to the cpu and mobo. Of course, the difference is so minimal that it does not warrant the trouble.
Why not do what I did....have both. I have a small 40mm fan blowing into the Alpha PEP, and then the usual YSTech sucking the heat away from the Alpha.
