Setting up the case Fans, what should I do?

I have an Antec SOHO 1080 with a 550 true power PS with it's own fan. The case has four 80 mm fans, two in front, two in rear. I use the front for intake and the rear for exhaust. My power supply has two fan power cables so it can control the fans during operation. Every now and then I hear the fans speed up and slow down, speed up and slow down. It doesn't sound like it knows what it's doing, but hey, I'm a believer. During normal operation my p2.8 CPU runs around 39-43 degrees Celsius which I don't know if it's good or not. I have a thermaltake 7 adjustable fan on it that can go up to a loud 6500 RPM or too a 3000 Rpm. I don't really see much difference in the temp in either setting which is weird. My question is this, would I see better cooling (I know I will hear louder noise) id I made all my case fans run primarily off of normal power wires, and not hook up the small lead wire that plugs into the power and system fan connectors on the mobo? Also, which one of those should I hook up the power lead from the Power supply too? Could I just leave that one off too and just have the fans in it run, or will they not run at all. I don't care about the noise too much, my wife does, but I don't. I just want the best cooling I can get, but I don't know what my options are with hooking the fans up different.

Any tips... I have a 8INXP Mobo, p4 2.8 with thermaltec fan, Gigabyte 9700 pro, true power 550 watt Ps, 4 80 mm case fans. What is the best way to cool this hot beast with the hardware that I have?

Your temps are fine so I wouldnt change a thing. The only fans I run off the mobo are the cpu and the psu fan the rest are hooked into the powersupply wiring. We have the same setup when it comes to case fans etc etc, you just have a bigger power supply and a faster cpu.

Fan setup should be fine. If your wife really is complaining about the noise, you could look into getting a zalman heat pipe for your 9700 pro, cause that fan should be putting up a good chunk of db's for your system. It won't cool quite as well, but you can add a low db fan to it and you will easily get the same cooling with much lower db's. If I recall, your stock fan on that is probably putting out 28-35 db's.
