This is a very long and complicated thread, so I could easily be mistaken, but anyway.

After re-flashing your bios and then having the problems soon afterwards, did you (try) clearing the cmos ?

I think it involves briefly switching internal switch one ON, and then off again (maybe leave it for 10 seconds in ON position, to make sure it works).

If that does not fix the problem, maybe the bios update is not suitable and is causing your problem ?
