Scientific Atlanta DVR RCA passthrough

I have a HD DVR box from Cablevision. It has a passthrough for RCA to HDMI that I use for another box. Usually things work fine but sometimes if a recording is scheduled, the DVR will switch from the Aux to the recorded channel. If you try to go back, it'll make you cancel the recording.
I don't understand why this is happening for some cases and not at other times. Time or channel involved doesn't seem to play a role. Any ideas?
