SATA hard-drive w/ format

Ok, so I'm probably going to format my system tonight. My main concern is that I have one SATA hard-drive working as my data-drive, and a IDE drive as my normal drive. Am I safe to format my main drive without worrying about my SATA drive, or am I screwed?
