Replace files by filename in existing folders?

I did a lot of music conversion and the software dumped every song from every album into the same folder. Is there any program that could scan the existing file structure I still have pre-conversion (sorted by artist - album - etc) and then duplicate it based on the filenames in my converter's output folder? Or some other way to fix this I might be missing?
