Question Repairing Harddrive

Somehow it seems both mechanical drives on my rebuilt unit developed some type of file structure error. At first I was getting black screens and as I tinkered with it I reduced it to disconnecting the drive(s) when it started logging event errors in windows and I was able to troubleshoot from there. Swapped cables and replaced one of the drives with a spare. Still getting the error on the one original drive.

All physical drive checks passed, but I did notice that when I looked at the drive properties in the WD diag program that the 6tb drive was showing as a 1.5tb drive. So I've now moved everything off of it so I can wipe and format.

Question I have now, is there a difference in using the command line clean command and the delete volume and then format from disk manager? Saw a thread where someone else had almost exact same problem and was told to use clean, but that is one function I haven't run before.
