Is there anything I can do (besides replacing HS/HSF or adding fans) to make my processor run cooler while running SETI? I have a Barton 2500+ that runs at 50C while running SETI.

Where do you live? Leaving the window open still helps at this time of the year in Ontario. Can make almost a 10degreeC difference

Maybe better thermal compound on the heat sink, or leaving the side panel off on the case, and if you haven't done so in a while a good dusting with a can of air.

Cool your room down. Although you don't want to add more fans, consider replacing an 80mm with a 120mm on a side panel if you can. It moves more air and it's quieter. You could also switch an 80mm with an 80mm Vantec Tornado fan, but the noise is unbelievable!

I use mostly Koolance water cases, but have two computers in Antec Super Lanboy cases ($69) that have 120mm fans in the front and back, and the HSF I changed to the $15 Aero 7 Lite. These actually run cooler and quieter than the Koolance cases.

Personally I really wouldn't worry about 50C if it's stable (and it darn well should be). My 1900+ is the same story. OTOH my Intel w/ stock HSF is 40C with SETI & D2OL running, full load of course.... and in a micro atx case, no less.

My 2500+ @ 2.18ghz runs at about 60C 95% of the time, no stability problems whatsoever. And as dmcowen said, they are rated to 90c anyway :)
