so far the best i have come up with is using one computer to play the game and use the tv-out and record it with another computer using a video capture card. while this works, its not ideal and comes wiht a fair share of problems.

fraps 1.9d runs in win98 but it doesn't seem to do anything at all with DOS applications, is it just for directX?

yes
there are screen grabbing apps
that will write a section of the screen to HD and not be limited to 3d like fraps

don't remember what i used to use, but it was free - quick look turned up SnagIt

tried snagit and a whole pile of similar software. everything just recordes a scrambled mess when the full screen dos app loads. i just stuck with the tv out to capture card method, works ok.

You can try animget. Every 10 milliseconds or so, it takes a screenshot. I'm not sure if it works in DOS, but I think it works in 98.

Dosbox might have something like this, although I'm not sure. I know it has a sound recording feature.
