Raptors and their additional height

Just started to put my old Shuttle back together after picking up a Raptor and a DVD burner, and when I have the Raptor in the top 3.5" slot, its little additional height seems to prevent me from having the 5.25" from being down low enough so I can screw it into the cage. Anybody else have this problem? If so, did you just drop the Raptor down to the lower of the 2 3.5"s slots?
