Random LockUp Issues

I am going to try to be as detailed as possible, about exactly what is going on with my computer.

About a month ago my computer got what I thought(and might be) was a virus, I had system files(ntloader) in my second partition (storage partition) so I deleted them very foolishly. I had to reboot my computer about a day later, and thats when I got the message NTLoader is missing, I ended up formatting my computer and setting it up the partitions exactly how they were before 50gb OS 250gb Storage. Only now I'm getting random lockups on my PC, it can be while in a video game, it can be while it idles in Windows. It can lockup after 10 mins. after I have to reboot it, it can be 2 days after I reboot it. I have updated drivers and BIOS, so far nothing has fixed this problem yet. I had absolutely no problems before I had to format my computer until right at the end with the virus.
