Using PCI-Express X1 slot, with RAID 0 on two SATA 500gB / 32mB drives. Will the fact of using an X1 slot and a controller card, slow down my HDD's, or can they keep up just fine?

x1 is 2.5Gbps = 312.5MB/s

granted there is some overhead so you'll never reach that, but about the fastest you can hope a standard HD to be is 100MB/s

assuming RAID0 perfectly doubled that transfer rate, 200MB/s would be still be quite a bit below it's max capacity
 
You'll be perfectly fine. With those hard drives (which I guess will never reach transfer rates above 80MBps), I wouldn't hesitate to set up a RAID 5 array with 4 or 5 drives.
 
assuming you do have sata ports on your motherboard that just aren't raid, you might consider software based raid-0
 
1. i wouldn't do it for your boot drive no matter what
2. best case is if you have a pro/server version of windows
