Are these completely separate because data transfer has nothing to do with charging speed or does USB3.0/2.0 actually have some connection to Qualcomm's QuickCharge 3 and 2?

It's a combination of using a charger compatible with QC and your device, the USB cord used shouldn't really matter. That said, crappy cables tend to charge slower due to inferior components and higher impedance.
