It's the same chip so running the GT at Ultra speeds will give it the same fill rate, but overclocking is never certain and it voids warranty and could damage the chip.
 
Fill rate is calculated by core clock times the number of pipelines. It's 350mhzx16 = 5.6Gpixels/s for the GT, and 400mhzx16 = 6.4Gpixels/s for the Ultra. So yes, clock speed directly affects fill rate.
