I have young kids, and often there is an old pg-13 movie that they could watch except for perhaps 1-3 scenes in the movie.

Can anyone recommend some software that can easily and intuitively let me bleep/mute audio in the file, or perhaps cut out a few seconds of the video?

I had previously tried using Nero's software, but found it extremely time consuming and a bit frustrating - not at all intuitive to use.

I'd like something that makes it very easy to mark a questionable section, then easily "zoom in" to do audio mutes or bleeps, and maybe cut out a short section of the movie.

Thanks for any software suggestions

Video editing is not nearly as simple as it seems like it should be. If you are asking what to use, then be prepared to spend a few hours learning how to do it. Unfortunately, most tools to do this will probably be just as frustrating and non-intuitive as Nero.

I second the recommendation to find a broadcast version.

If you can do with just cutting out the sections and not trying to be a minor version of TBS its not that hard. MKVtoolnix allows you to easily split a file:

https://www.bunkus.org/videotools/mkvtoolnix/doc/mkvmerge.html

Split the file into all the hunks that don't have the questionable material and then use the same program to stitch it all back into a single file. It is not "easy," as in hit a button and the movie is now PG, but it's way easier than video editing.

Honestly though there are thousands and thousands of movies out there. Unless there is some personal favorite that you want them to experience at a young age I can't think of any solution that is easier than "you can't watch this movie until you are older." Because, lets be honest, unless you are doing this for a church group or something there isn't a lot of utility spending a while fixing a movie so they can watch it a few times for the limited number of years they can't see the content.

Tech your kids a list of words they are not allowed to repeat within earshot of their mother, or teachers. Tell them, they will be in movies, they might hear other people say them. They themselves are harmless, but, other people will be upset from hearing them.

Then, let your kids watch the movies in all their original glory!
