The 120 mm rear case fan included with the case is connected via a 4 pin molex. So there is currently nothing plugged into the motherboard's 3 pin case fan socket. There is a 3 pin plug coming out of the included power supply, should I plug that into the motherboard's 3 pin case fan socket? Will that allow the power supply's fan to be thermally controlled?

Your motherboard will have three fan connectors:

1. CPUFan
2. CHAFAN
3. PWRFAN

Nº1 you already know what's it for. Nº2 is for a case fan, in this case you won't be able to use it 'cause your case fan does not have a three-pin connector. In case you do get a second fan for the front of the case, make sure you get one with a three-pin connector and tachometer.
Nº3 three is for the PSU. This will tell you the fan speed of the exhaust psu fan.

the antec 380 watt true power supply included in your antec case, already has a thermal diode to automatically adjust the psu's fan speed. plugging the 3pin wire to your motherboard will give it a rpm reading.
