I have a network/coaxial cable termination box in my garage. The three white 5e cables come from the AT&T modem/router. Three runs from the simple punch down box were pulled and were spliced into three blue Cat 5e cables that run to each room. These were used for the AP's that AT&T did. I am looking for idea's to clean this up and future proof it. Any help would be appreciated.

What are the blue cables? If they are coming from your rooms, you need to replace that with a cat5e network block like this one:

Where did AT&T's 3x runs come from? Do they have a box somewhere else?

The blues are coming from each room yes. The three whites (though four in picture) are coming from AT&T's modem/router ports. Thanks for the network block suggestion.

Perfect. I had the same block and wiring you did in our old apartment and I changed it to the 5e block and had gigabit in every room. :D

Why did AT&T set it up that way? They usually will put their box in the cabinet--is there no power in the box? Where did they put their box and where do those wires route?

Yes, no power in the box. The Modem is around the corner in another room actually. The three feeds come into through the back. I have to plan ahead as this room (unfinished basement) is getting finished within a few months and I need to have access to all of this still of course.
