Is there a program that you can run while you are installing software that tracks changes made in the registry or system files during installation? Alternatively is there an easy way to take a snapshot of these files pre/post installation to find changes?

Try InCtrl.
It can make a snapshot of the registry, ini files, text files and all files and folders and compare them before and after the installation.
And as far as I know it's freeware.

Note: Depending on your windows version you may need an older version of InCtrl (read about it in the link).

System Mechanic has this functionality but it will only tell you what changed, not provide an undo

Installrite. Works awesome and allows you to create a package that will install the changes on to other machines. I used this alot at work for installing things like winzip, vnc etc. saves lots of clicks and always get the right settings and passwords.

Thanks everyone for all these options. I'll give 'em a try and report back.
