Problem with Windows

A friend of mine upgraded her computer from Windows 95 to Windows 98SE. She didn't do a clean wipe for the installation because she has alot of valuable programs that she doesn't have the disks for. Well ever since the upgrade she has has a host of problems with stablilty as well as other things. Is there any possible way that I can do a clean install without losing the programs? Anyone have any suggestions? I have a spare hard drive to back everything up with.
 
The short answer is no. Windows goes thru a install routine for all programs. If you don't have the disks you can't install the programs. Sorry.
