Problem with System Commander 2000

OS setup (Alt-O) in the System Commander 2000 program is having a problem during the analysis of my computer. In the middle of analyzing, a dialog box comes up, saying "An improper Windows 95 shutdown was detected. Run a diagnostic/correction program such as Norton Utilities Disk Doctor to see if it can correct the problem, then try again."
What could the problem be?

I have win98SE installed on my 30.7 GB hard drive, which currently has only one partition.
There are no obvious problems during startup or shutdown. I did a fresh install of win98 less than two months ago and it has been running great.

I'm using System Commander 2000 because I want to eventually multiboot after adding win2k and linux.
Any recommendations on alternative boot managers if I can't get SysCommander to work?
