I have a Soyo 6BA IV which has the ATA66 on the third IDE channel. I recently got a faster hard drive which i want to use as my primary hard drive. Is it possible to boot off it if it is on the third IDE channel. The reason i don't want to use my older one is that it doesn't support ATA66.

No, not without some kind of software program that does it. The booting hard drive must be on the primary / master channel. Why not move the old one to that channel and the new one to the primary / master ?

what cpu runs on that mobo?
newer bios have the choice which to boot i believe
but if the mobo is, say older than 2-3 years then
probably it doesn't support it.

CoDerEd is right, practically all newer mobos allow you to choose which IDE channel to boot from. Heck, even my cheapie ECS K7S5A allows me to do this. I'm not sure about the Soyo 6BA-IV though...it's quite old, and the Slot 1 motherboard I have doesn't support IDE channel boot selection.
