the john was named after it's inventor, Sir John Harrington, Queen Elizabeth's godson.

I always thought jon is the toilet

EDIT:

From dictionary.com

john

\John\ (j[o^]n), n. [See Johannes.] A proper name of a man

john

n 1: a room equipped with washing and toilet facilities

So it appears both are right
