I think variety is the trick. I rarely have digestive issues, and I think it's because I eat a wide variety of food, both healthy and unhealthy for that matter.
Recently, I started trying to get some different foods into my regular diet, and lentils have just been destroying me. Not in the "run to the toilet" or heartburn sense, but giving me horrendous gas. Soy used to do that to me, but I ate enough and got used to it.
I grew up on Italian cooking, mostly of the southern variety, but also my grandmother's northern African cooking. As a result, spicy and acidic foods do very little to bother me. Or at least, I think that prolonged exposure got me used to it.
For what it's worth, I found that eating things that give me gas are easier to phase in if I eat them with white rice initially. That solved the soy and lentils.
