Do you put the stuff on the motherboard and then the board in the case...???
Or put the board in the case and then the stuff on the board...???
I'm specifically wondering about the CPU...
The CPU is the only part that has not arrived yet and I want to start putting the other stuff together...

I put the processor 1st onto the motherboard with heatsink. Then motherboard into the case.

Good reason is to do it in that order is so the motherboard won't flex too much while in the case, but I've done it completely the other way around too when just upgrading the processor and leaving everything else the same.

Install the CPU and HSF onto the motherboard on a table with some padding support, rather than doing it while the mobo is in the case.

The CPU area on the motherboard usually doesn't have enough standoffs for support wehn in the case and since HSFs requires quite a bit of pressure to mount, it is safer to install the HSF on a firm surface rather than in the case.
