Pausing Problems

Hi, My PC specs are Abit BH6,Intel 800@133, win 98 1, Geforce 2, DVD, CD writer etc. I also have a removable 10 gig hard drive. I built the system my self. It was formatted a month ago and all was well. I then installed the second hard drive and cd writer. The cd writer wants to be master so thats fine. Anyway my drive letters for the removable drive got shifted in this process causing me to re install certain programs. Since about then the system keeps pausing for a few seconds. For instance I click on something and nothing happens for 5 secs or so. The mouse still moves but want activate anything. I have checked for any programs running by doing thr cen, alt,del thing and closed everything except explorer. Any help would be appreciated.
