Can I get some advice on whether it is worth my time to put both of my graphics cards into my new rig?

#1 - 470 (evga superclocked)
#2 - evga 8800GTS 320MB OC

into my new rig:
Asus P8P67 Deluxe
SB 2600k
Mugen 3 (SCMG-3000)
DDR3-2000 (Gskill Trident 2x2GB)
Antec 300, with 2x extra Scythe 120mm 900rpm front fans.

SLI is supported but I have never tried it before. Can I get some recommendations please?

what resolution will this setup be playing at ? I can confirm from personal experience that occasionally having a dedicated physX card makes a percievable difference. Cryostasis still chews up just about any hardware you throw at it. Mafia 2 played a good deal faster using a gtx 460 as a physX card along side a gtx 580 in my rig. Batman showed significant improvements with a physX card. Lastly, Mirrors edge was a good deal better with a 9600gt along with a gtx280. I cant think of any others that i tried.

All in all, running that 8800 will make a difference in some titles, namely the ones I mentioned. As far as others, I cant really say. I honestly think physX is on the way out, leaving room for a more standardized gpu physics acceleration.

Most of my gaming will likely be at 1680x1050. I know there are a few showcase games that a 2nd phys card can help for but I was wondering if any coming AAA titles get some help too.

I like the way your sig thinks ;) I have also a 120Hz display and the Nvidia 3d setup. I dont actually use it for much these days but it can be fun from time to time.

as for as I know, Batman Arkham City is the only big game coming out that will use physx.

I have the 3d setup too. I never touch it. It is neat , but I prefer 120hz. Honestly, the 3d kind of gives me a slight headadache and i feel like my eyes cross after a little while. I have an evo 3d that makes me feel the same way. Good thing I got that for the dual core cpu, which kicks ass!
