Operating System Upgrades

I posted a question a few days ago and got answers, but now I have another. I decided to do a fresh install of an operating system. I am going from a BX6 Rev2 to a KT7A-Raid. I have two hdds one for storage and one for boot. My question, if I do a fresh install on the boot drive of Win98, do I have to do anything to the storage drive, or can I leave all the data there? Even if I were to put WinXP on the boot drive and used the storage drive(that was being used with the Win98 boot drive on BX6) would I have to do anything to the data on the storage drive?
 
If your storage drive is simply for data and not for programs, then there is nothing you need to do.
