I've seen a problem a couple of times before on customers' computers, (one of which could be malware related, the other probably not), but it leads me to an odd conclusion:
In IE 9+ (I'm fairly sure, today's case was IE11), the options that one sees in Control Panel > Internet Properties is a different system call to the 'Internet Options' link one accesses from within IE, through clicking on the cog button.
The problem that I've seen on both occasions is that the 'home page' options from Internet Options was missing. In today's case I also noted that several options on the 'Programs' tab were missing, and the Reset button from the 'Advanced' tab. It also kept asking me whether IE should be the default browser despite me selecting yes in three different places.
The 'missing' options (certainly in today's case, not certain for the previous occasion) were all visible if I went through IE to get to the Internet Options window.
On the previous occasion I tried uninstalling IE11, 10 and 9, then steadily putting them back on again. I think by the time I put IE9 back on, the options were already disappearing.
Today I also tried looking for user / system policies but couldn't find anything IE specific. It also wasn't user-specific as I tried creating a new administrator account and it had the same problem.
