So unboxed my Lenovo P520 Thinkstation. It has 2 NVMe slots. There is a heat sink over over the slots. I removed the heat sink and underneath there is a gray themal pad attached to the heat sink and another one attached attached to the motherboard. So am I supposed to put the NVMe drive on top of the pad and then the heat sink on top of that?

Just pick up the heatsink, install the drive, and put the heatsink back on. Presumably, the thermal pads are somewhat attached to whatever they are on, so you shouldn't have to worry about moving those.
