I have checked all seems OK, the warning doesn't seem to come up as soon as I switch my puter on. Sometimes straight away, sometimes an hour?

Could it be the SLi bridge?

SLI Bridge should have nothing to do with power. When it pops up are you doing something graphically intensive or are you barely using your desktop?

Drivers, or perhaps a bad sensor. Try newer drivers- if that doesn't work you might try RMAing one or both of the cards.
