Does software that works in WIN2k and WIN98SE using FAT32 file system work in WIN2K using NTFS file system?
That is the only question stopping me from converting.

Most likely.
The only program I've had any problems with was Fallout, where the savegames wouldnt save properly.
But to any decently modern program the filesystem type should be completely transparent to the program.

Just remeber if you have a program on a NTFS partition, Win98 won't be able to see it..

Any program that will work on windows 2000 will work in either FAT or NTFS. The program has nothing to do with the file system, it is all handled by the OS.
