NT to Active Directory Migration - server migration

We are xperiencing problems with shares and local security after running Active Directory Migration Tool on servers running Windows Server 2003.

Tool runs and server reboots but then we log on as the new domain administrator (active directory domain) and shares have dissapeared. New domain administrator does not have rights to recreate share. New domain administrator does, however, have rights to to perform other administrative operations on server. There are many other inconsistancies with security rights for previous domain administrator, new domain administrator, local machine administrator. Non seem to have true administrative rights, eventhough they are explicityly set to.

Computer Migrations for workstations has gone fine for all users, both local and roaming profiles. Is there something special about server 2003 security that we are missing when performing the migration?
