NT Loader missing, however Win2k boots fine

I get the lovely NT loader missing when booting Windows 2000 Professional, however, when I just press a key, 2000 loads just fine. The error is more of an annoyance than anything, is there any way to prevent the message from popping up?
 
do you dual boot?

try a repair option

pop in NT Setup Disk #1 and reboot. Put in #2 when prompted. When setup asks what you would like to do, press the "R" key which stands for repair. You should then be faced with a screen with these options:

Inspect registry files
Inspect startup environment
Verify Windows NT system files
Inspect boot sector
Continue (perform selected tasks)

Make sure that "Inspect boot sector" is the only choice with an "X" in the box, and chose continue. After a while, you're faced with a screen saying this:

Setup has completed repairs.
If there is a floppy in drive A:, remove it.
Press Enter to restart your computer.

 
Since 2000's floppy setup process is pretty time consuming (4 disks) and since the first time I ran it, my Emergency Disk BSOD's the system, haha, can I just run the recovery console and use either fixboot or fixmbr??
 
I used the emergency recover diskette, it repaired the boot sector, or so it said, however, the problem still persists.
 
UPDATE: I switched out the os hard drive from the raid to the normal ide channels, and the problem went away. I'd still like to run my os off of my raid channels because on this motherboard (Kt7-raid) that's the only way I can get ata100.
