Noobie question about Acronis and imaging

I don't really understand how Acronis can image an OS drive while Windows is running and system files are continuously changing. Due of my ignorance in this matter, I've always performed a clean shutdown before using the Acronis boot media to image my drive.

I'm considering setting up a scheduled backup so Acronis can image my drive weekly (instead of me imaging it whenever I remember to).

1. Is there any difference in the image produced by Acronis running a. as a boot disk and b. within Windows 7?
2. If I use the Acronis scheduler to make these backups, will it include the 100MB hidden partition that was made by the W7 installer?
3. What's your method of making regular backups?

Normally, Acronis True Image does this automatically, and it includes a reboot so it can work outside of the OS. You can make it include anything you want.

My personal preference is to use the bootable rescue media and the CLONE function to create duplicate drives that I can turn on or off, i.e., switch to using mobile racks.
