I have the Noctua NH-D14 right now, and it has suddenly become to big for my case and situation (Temjin TJ-08e). I can't use my case's removable hard drive cage with NH-D14 and both of it's fans installed, and I now want to install multiple internal hard drives.

I'm running a 2600k at 4.4ghz with the voltage hitting a max at 1.32 v under stress testing. Would the NH-D14 with just the 140mm Noctua fan situated in the middle of the two towers be good enough for my current overclock? If NO, what is the best bang for the buck in single tower cpu heatsinks (I'd run with a push/pull configuration)?

I'd sugest you simply find out. Take the front fan off and monitor the temperature under a stress test. It the system doesn't lock up or reboot, you're good. Consider increasing the speed of the fan if you leave just one.

How many 3.5 HDDs do you have that you can't get around not using them in the HDD cage. if you have 2 you can put one in the bottom, and one in one of the 5.25's if you aren't using 2 opticals.

I was running my 2500K with just the centre fan for a while at 4.5GHz in my Fractal R3. The temps were only a few degrees higher than they were with both stock fans. I currently run with two Nexus 120mm fans at 7v and temps rarely get to 60 degrees when gaming. The D14 doesn't need a ton of airflow to cool effectively.
