I've just about finished my game rig (3) build. I will be running X-fire, which I've never done before. Should I install the OS with both cards in or just the one until all the updates are done and the drivers are in, and then add the second card?
 
Add second card later. That's what I do and will work 100%.

One sweet rig btw. I pretty much love all the components you used. The EVGA-mobo is the best in it's class, the 800D is the best case I ever used. That vertex, it's the sandforce one?

I did just recently brake the Hotswap door bay cover so things are not feeling right about the build. Plus I have a ghetto placed 90mm fan blowing towards the NB but it's the only thing I could think of to keep it cool. I also have a cheesy fan speed controller for these 120x38 San Ace fans... :\

You've probably noticed by now there isn't a HS fan. But if you look at the top of the case you'll see the two 120x38 high cfm flow fans. Hence the need for the cheesy speed controller.

While I was in bios, just checking to make sure it booted up right, I noticed the NB temp reading ~ 50*c Isn't that too hot?

Yeah, I really hate the ghetto fan look... and the speed controller.. I was thinking of going to Micro Center to get some sleeving for that hideous wire.. and maybe getting a black 90mm fan cover; or I might just loose the 90mm fan all together. Those 120x38 fans really push some air over the motherboard area..
 
50*c isn't TOO hot. It's not great, but not horrible.

Test adding a fan to the CPU heatsink. That NB is probably sitting in some hot dead air.

Try remounting NB heatsink with new TIM.
 
I have a suspicion that it may possibly the GPU that is spreading the heat. Without any drivers controlling the fan of the GPU, it's at it's default speed (no OS installed) Thus it's running at it's minimal speed. I'm going to leave the fan on the GPU like that until I get the OS and CCC drivers installed and then see what's what.

Those fans that blow down over the HS and motherboard are monster CFM flowing fans. No doubt they pull more air in than the 140mm fan blows out... this could be a possible easy fix.
 
Think about this...if your top fans are intake, and they're your primary method of cooling the CPU heatsink, you're blowing hot CPU air directly onto that huge NB heatsink. The 5870 right up against it, of course, probably isn't helping either.

I would play around with your fan placement/orientation some more. Also consider that a 120mm fan on the CPU (if you need to switch the top fans to exhaust) is probably going to be quieter than the 90mm fan you have pointed at the NB.
 
I just got done making my very own, first sleeved-wire setup, complete with heat-shrink tubed ends.

I took that hideous fan speed controller and sleeved it. Check it out:
