I have a CM 690 case and am getting a 8800GT soon. I heard a lot about the heat problems and decided to get an Accelero S1, which, courtesy of XFX, does not void my warranty. I am also getting the turbo module, which is a pair of 80mm fans that fit on there. I am going to assume these fans blow up, to take hot air away from the heatsink. I have one 120mm fan in the front of the case for intake, one on the side where my GPU goes for intake, and one in the back for exhaust. I have a cooler master hyper tx2 cpu cooler.

Now, where should I put my rear exhaust fan? Because the turbo module fans blow up, should it be on the top or the back? How should I mount my CPU cooler? Should the fan be up to assist in exhaust?

I got the accelero without the turbo module, solves the problem.

Usually fans push air against/through the heatsink so my guess is that they will blow air against your GPU and it spreads from there. I don't know why you need extra fans on the Accelero anyway, it should work fine just the way it is and it won't mess up your airflow inside the case.
