Now I know that I have to own the physical cartridge to be allowed to download a game, but what do the letters and numbers mean after the files names?

EX: Legend of Zelda, The (U) (PRG0) [b3]
 
the U generally means where the game was released

U for united states I think, not sure
J is japan, E is Europe, W is world

the rest are probably game versions (many games, esp popular ones) have tons of versions
 
there isn't a best one really
you'll never notice any difference so don't worry

on mame, they all share the same parent rom so I usually just play that version
