Ok, check it out.

Some Facts first:
Neo Dies in the first movie

He goes to see the oracle before this happens

He eats a "cookie"

We know that code can be inserted into food (the frenchmen and his slice of pie)

We also know that programs can exist outside of the matrix(bane)

So what if.....
The Oracle foresaw Neo?s death, and gave him "the one" code. Neo died with Smith shot him. Then the code from the "cookie" activated and he became the one, using the exploit that smith later uses. So this makes her right on two accounts. She predicted that Neo is not the one, and that trinity would fall in love with 'the one'. That is why neo couldn?t do anything really cool in the first movie, because he was not the one. Only when he died was he able to bust out the cans of whoop ass.

Oh, and to explain his death. He died in the real world to, but the program was able to keep his 'donor' body alive, sustain normal body functions.

Doesen't matter to me, "spoilers" have never bothered me, and have never "spoiled" a movie for me.

But just the fact that you've seen the 3rd one and are still trying to figure things out in your head.. doesen't bode well.

When neo went to see the oracle, she told him he was not the one. She was infact correct. remember she said "not in this lifetime... maybe the next" ... she foresaw his death.

neo had to die at the end of the movie, to come back as the one. the neo in the first movie was not the one, until he is killed by smith. Neo is "awakened" by smith... much the same way Smith is awakened by neo, when neo kills smith, also at the end of the first movie.

he is the closed circle. he had to return to the beginning.

Pay close attention to the Architect (yes, I know for feeble minds it?s hard) - he says "The function of the One is now to return to the Source, allowing a temporary dissemination of the code you carry, reinserting the prime program."

When Neo met with The Oracle in Revolutions, in reference to the "Everything that has a beginning has an end" speech, she confirms that he must to go to the Source. Back in Reloaded (the park scene, before the big Smith(s) fight), she references the Source, where Neo inquires if it's the Machine mainframe, and she affirms this.

In Reloaded, Neo breaks the cycle of his predecessors by choosing the left door, not the right one ?that lead to the Source and the salvation of Zion? - because of love. Thus, an alternate means had to be accomplished to get "The One" back to the source, so his code can be temporarily disseminated and his prime program reentered into the Matrix. But this was all part of a plan?..

The Oracle (she planned everything the way we saw it turn out) wanted to change things and help end the war - a ?dangerous game? as the Architect stated. This cycle, to ?reload? the Matrix, she told Trinity that she would fall in love with ?The One.? Because of this love, it would lead to both of their physical deaths at ?the Source? ? the Machine City (001 for you Animatrix fans).

At the very end of Revolutions, The Oracle can tell Sati that they will probably see Neo again. This most likely would not be the same residual self image because of his physical death. For example, The Oracle, although the same program in Revolutions, has a different appearance (a clever way to play off the death of the original Oracle, Gloria Foster). Quite possibly, since the machines can "grow" the humans and can genetically sequence anyone as they see fit, he may be the same in the future.
