My motherboard has 2 IDE controllers and 2 RAID controllers for RAID setup, so that's not a problem. My question is, what jumper settings do I use for the two hard drives? Do I use one as Master, and the second as Slave? Or does it even matter? Please help.

Each hard drive should be on its own IDE cable set to master. Having 2 on the same cable will slow down the performance greatly.

If you have two drives and two raid IDE Connectors, set both to master, and connect them to different connectors. That way you can get the UDMA 100 on both drives individually.

If you only have one raid connector, then you will have to set one to master and one to slave. This will give you a max throughput of UDMA100 on both drives together.
