Which of these are correct;

1) In addition to the array of interesting and influential friends I encountered along my journey, the university courses I took abroad helped to provide a solid link between the experiences I was encountering and its real world applications.

You are referring to the university courses which is plural, therefore you use their. Its would be used if you were only referring to one course.

Also you used encounter twice, but right now I'm in too much of a work induced stupor to think of anything more apt. 😱
