Name that cartoon

I'm trying to remember the name of this cartoon (anime?) that was back on around 1994 (don't know if it was produced then), with this super genius kid who built transforming robots and vehicles, and had a robot called Ninjas or something like that (my memory sucks). The one thing I distinctly remember is that it had a portion of the show in 3d (red and blue 3d glasses style.
