Change your USB +5V jumper from +5Vsb to +5V(ATX). Some boards allow you to select this with jumpers. Basically, powering your USB by +5Vsb (standby power, always powered as long as PC PSU is plugged into the AC outlet), allows you to wake your PC or power-on via USB keyboard or mouse click, OR allows charging your Cell phone, while the PC is powered down or in sleep mode.

Connecting it to +5V (not standby), powers off completely when the PSU shuts off due to ATX soft-off, and therefore lights on mice and keyboards shut off.

I don't think the board does. I looked for it.

A perennial problem. Devices should detect when the PC goes into standby and shut off lights and stuff. For USB 2, they must reduce current consumption to a very low value to meet the spec, but most don't (I had an argument with a mouse manufacturer about this, but they didn't care about conforming to the standards).

Motherboards should also provide an option to turn off the power when in standby/off, like VirtualLarry mentioned, but apparently that's too much effort.

So, my usual solution is a bit of tape. Alternatively, if you don't want to disable it completely, a black marker pen can reduce its brightness.
