msconfig may not find it all

I'm curious if any of you have ever come across a program that was set to start on startup via the registry, but does not appear in msconfig. I have come across two such programs and it's too bad because now I might be checking the registry in addition to msconfig for startup items. What do you think might cause this?
 
It might help if you said what the programs were and how were launched at startup using the registry.

Sorry, I was just sort of asking if people had experienced this before. The first program is Pidgin, the IM client. When I installed it it was enabled on startup, but I did not see it in msconfig. It was listed in HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\Run, however. The second program is SansaDispatch.exe, a program meant to launch SansaUpdater.exe to update firmware of Sansa MP3 devices. Again, the program was in that registry key and started on startup, but was not listed in msconfig.
