MSConfig Errors

Everytime I boot up Win ME I get a message that it is "updating configuration files" . It does this every time and yet there have been no hardware or software changes made between the boot ups. Also when I go Start>Run>MSconfig. I get an error window and the following message. "Environment variables were found in the legacy files AUTOEXEC.BAT and/or CONFIG.SYS and the variables were moved to the Windows Registry " This PC seems to do all the right things most of the time. There are the occassional hiccups; but then it's Win ME; so I've grown to expect hiccups.
Any idea of whats gone wonky with "msconfig" or suggestions on how to fix it?

Yes; I still seems to work okay. After I clear the box with the error message; I do reach the Config window; and can access and change the start up list. I probably will try to reload the O/S over top of the existing O/S and see if that cleans it up. If not; well I have everything backed up and will do a clean install after a reformat of the O/S drive.
