Motherboard, PCI slots on case lined correctly?

As I was taking pictures for another question I had about hooking up my case fans to my PSU I was looking at my motherboard, which I'm 99% positive I mounted right because all the holes lined up properly and it fit perfectly into the back i/o panel. But when I looked at the PCI and PCI-E slots on my case and then looked at the slots on the motherboard they don't look like they're lined up. I'm building this computer as I go and this is my first build so I don't have anything to plug into it to see if they're okay. I took two pictures which came out a little dark but if you turn your brightness up I'm sure you can see them okay =].

see how they don't look lined up? but it fit in all the holes on the case right and as i said the I/O panel is lined up correctly in the back. It's a GIGABYTE GA-965G-DS3 rev3.3 motherboard [ http://www.newegg.com/Product/Product.aspx?Item=N82E16813128018 ] and the case I'm installing it to is a COOLER MASTER Centurion 5 CAC-T05-UW [ http://www.newegg.com/Product/Product.aspx?Item=N82E16811119068 ]

sorry for all the links I just want to be as clear as possible and as this is my first time building I want to make sure I'm doing everything the right way. So if anybody would be able to tell me if that looks right or wrong and if so how I fix it I'd highly appreciate it. Thank you for your help.

your doing it right the cards will go to i believe either the slot above or below the pci slot. mine is the same had the same worries to.

Just take a pci or pci-e card and put it in, it will line up. The PCI slot itself doesnt line up exactly with the slot in the case because the actualy car is not what goes into that case slot, its the ports taht come off the card. That doesnt make much sense, but I cant find the right words to explain it. Here is a picture of the inside of my case, this should give you an idea; Text
