There's a web site that I have a login to that I want to mirror locally, yet the program (WinHTTrack) can't figure out how to use my login.
 
you are not using WinHTTrack correctly. I have never had a problem, just read the help file on logins.
 
I used the form capture option for the login and entered my account info as well, but the pages downloaded don't show that I've "logged in".

I tried using my existing cookie, too, but that doesn't seem to work either.
